We have a version of MIDAS, the molecular modelling package from University of California San Francisco, that has been modified to work with the Fakespace Labs' BOOM 2. It allows you to fly around the two molecules and see their fit. You can modify the positions of the two molecules with a mouse, but it would be easy to change it to use a polhemus or some such 6d tracker since you can get source code for MIDAS.
